If your computer has more than one core your CPU utilisation can go over 100%. 4 cores could, conceivably, use 400% CPU. Catch is a single process such as Flash runs on only one core so can top out at 100% but the rest of your processes run happily on the other cores.
Try enabling/disabling hardware acceleration in both Flash and RotMG and see if that changes anything.
